Change Default Clip Proxy setting for Cluster/Job Segmented

I have a Qmaster Cluster of 4 servers for a total of 9 processors, that we use for our FCServer transcoding. I have discovered that the default Clip Proxy setting is too large and does not allow for job segmenting, which negates the whole purpose of the cluster. So I have been trying to make my own Compressor setting that will be a little smaller, like 350k, and also use the cluster like it should.
The only way I have been able to get the dynamic frame size, where it knows the source is 4x3 or 16x9, is in iPod or iPhone settings, which are M4V, not MOV extensions. I found it will only work with the M4V extension, so all my Clip Proxies open in iTunes.
Has anyone made they're own setting for clip proxies and figured out how to do this dynamic frame size? I am thinking that I'll just have to make two separate transcode settings, one for 4x3 and one for 16x9 in MOV, then manually select which setting to use when uploading all my assets.
