Project files and assets can be put into a production but FCS can not "read" a AE file.

Thanks for the reply. I've been experimenting with FCS this morning, and it appears that the best way (for us) to manage AE projects is to collect all the files, then upload them as a bundle asset rather than individual assets. Checking out the AE bundle asset works like a charm.
