"I am having some clips of my animations put up on a website (each clip will be at maximum 30 sec) they except MOV files (which is the format that flipbook exports in) but will then convert them to FLV format 500x375 pixels 768kbps 25fps"
I would export them as 500x375 movies that were compressed using H.264, if they can accept that. That way your files will have as much picture resolution as possible when the Flash conversion is made.
