choosing right MOV compression type

Hi
This is my first post and probably a very basic question and maybe posted in the wrong place?
I'm working on some simple 2d animations with digicel flipbook on a mac.
I am having some clips of my animations put up on a website (each clip will be at maximum 30 sec) they except MOV files (which is the format that flipbook exports in) but will then convert them to FLV format 500x375 pixels 768kbps 25fps
I was wondering if you knew which compression type option was best for the MOV if the file was then going to be converted to FLV? I have a number of compression type options but I
