Hi Andy,

Is your After Effects export a .mov file?

I have used Handbrake for converting to mp4 using the H264 codec, with great results (except there can be audio sync problems when playing back in QuickTime but not VLC).

However, I have only converted from an mpeg source file. It takes .mov as a source file, so worth giving a try perhaps.
