Muting an audio track

I am using a multicam setup with Vegas using Excalibur for the multicam part. I had (what I thought) everything lined up last night, and have been putting in the markers today, and noticed some echoeing on the audio. Evidentally everything wasn't lined up a well as thought. If I muted the 2nd audio track and just go with the audio on track one, it is ok. Can I just mute that audio track before I do the last sequence (multicam button) in Excalibur, and then render, or will it copy the audio track anyway.
