Don't know if the apps will run in the background, but the restore completely resets all of the settings I had setup to save power, such as how fast your email refreshes and when it checks for networks (i.e. all the time or manually). Those make some differences in battery life.

My favorite app so far is the free remote app from Apple. No matter where I am in the house or at the office, I can bring up my computer's or apple tv's itunes list on my phone and play tunes through house sound. Makes changing music extremely easy no matter where I am. It's totally cool.
