I believe the intended way to store your media for the iPhone is though iTunes and some of the Apple applications like calendar, address book and mail.. So you put all your video for the iPhone into iTunes and store it there. Transfer to the iPhone as desired, but don't plan on keeping your videos on it long term. Just watch them, delete them, and move some more video over from iTunes.
No small device has the storage to hold all of the media & assets that most users acquire. By asking you if you want to delete the video after watching the iPhone is helping you stay organized and hopefully keep you from filling it up. If you want to watch the same one again, just copy it back from iTunes or don't delete it in the first place. Not deleting should be the exception, not the rule.
