Try manually duplicating the Commit-to-Disk as follows:
Take all the layers that you want to commit and set them as solo layers, then add the item to the After Effects render queue. Set the Render Settings and Output module to the same as you selected in the Commit-to-Disk dialog and render the item with After Effects (either disable Nucleo Pro or change the 'Render Options' in the Nucleo status icon menu to 'After Effects render').
Compare the rendered output to the item generated with Commit-to-Disk.
If you've altered the Output Module that was chosen it may no longer contain Alpha,
