Thanks for getting back to me, Craig.
I installed 5.3 and ran the test again - same exact results. The original file is 1080i HDV quicktime at 29.97 frames per second. I am converting to ProRes444 720p, same frame rate.
The original file is 1:20;44 according to quicktime player 7 (in 10.5.8). The re-encoded file comes out to 1:21;31 - and this is where the audio offset happens - it copies the same audio track over with no conversion - so the audio track is actually the same length as the original - only the video is a second longer.
Ran again with forced re-encode of audio and same exact results.
This is very odd - any idea why this could happen?

QUICK UPDATE: just did the same conversion with Compressor, and the A/V sync is fine, but the image is nicer with Episode, so I'd rather use it if I can sort this...
