I always recommend (and I'm not the only one) to keep you project files and you media files separate. The documents folder on your system drive is a good place. So something is going on, but I don't think it has to do with where you store your project files.
If you have a S2VR HD you should be getting better performance, but that's about right for the S2VR Duo. Make sure that you are using the latest driver and software.

The use the S2VR Manager to set up your RAID for performance. That is all you should have to worry about.
