If it were me, I'd probably go with option 1. You can simply make a hard matte in Photoshop & drop that over an entire timeline, render & output.

To put a secondary over each & every shot could be a pain, even if it's the same window for each one.

BTW, since the letterbox is supposed to be pure black, it will probably make it a bit difficult to judge your blacks on the waveform. Good luck!
