Sami,
I've been working with Color and flipped footage for almost a year and have found a pretty smooth workflow.
The first thing I do after capture is add the flop filter to all my clips (flop vertical and horizontal). Then I edit.
Then send to Color. In Color's geometry room pick a clip and rotate it 180 degrees. Then click "Apply to all". This allows you to see your clips right-side-up.
Do all your grading but before you render make sure to reset the geometry on ALL the clips back to default. Save, close, re-open, render. If you do not do this before rendering you will loose half of your resolution due to a bad deinterlacer within Color's geometry room. Try it and compare and you'll see.
So after you've rendered all your media upside-down. Send it back to FCP. Voila! All your clips retain the flop filter and your high-res footage is ready for final export.
