Then is the actual frame rate 59.94? IF this is true, then there may be a discrepancy with your COLOR timeline frame base (which becomes more suspect when you add the trim-in point symptom). If there were any time-remaps, its pretty likely that the reconnect timecodes just don't exist, and would go off-line, as re-calculated since that code might not even be in the source clip.
