Did you convert to ProRes via Firewire or through the card? When you convert to ProRes via Firewire it remains anamorphic and that has caused issues with other people using Color. The best way to convert HDV to ProRes is via a capture card that supports this so you get a full raster 1920x1080 capture and not 1440x1080. We use the AJA Kona 3 in our shop to do this conversion.

Also ensure you quit FCP so it's not running at the same time as Color.

And ensure you're set up for 1080i 8 or 10bit viewing through your card in Color.

Beyond that I'm not sure.
