1. Run Conform in Clipfinder (Tools->Run Conform on FCP XML File). Select "Replace Clips With:" and select one of the proxy resolutions. You might start with the "H" proxy. Also select "adjust sequence width" and height to 2048x1024 (if it's 2:1).

2. Go back to Final Cut. Open the XML you just created (the "Conform" XML). All of the original ProRes clips should now be replaced with Red "H" proxies.

3. Send to Color.

4. Save the Color project and close Color.

5. Go back to Clipfinder and run Tools->Fix Looping Bug in Color Project. Select the project and let it do it's thing.

6. Reopen the project in Color.

7. Sit back. Relax. Breathe sigh of relief.

I think the mistake you're making is attempting to open the Clipfinder generated XML directly in Color. This will not usually work, I believe there are a few other "hints" that FCP sends that are missing if you do it this way. Going through the above steps will not only get your project into Color in a way that's usable, but the last 2 steps will eliminate the bug that occurs if you happen to be using spanned R3d files.
