Not really. This is how I see it..
FCP is using a file, so the OS locks it. (Try ejecting a hard drive sometime with FCP open, even without projects). Color sends a request to delete/overwrite the file, which can't happen. So the OS renames the old one. FCP is dynamically linked to the file, regardless of its name or location. (Its a setting in FCP, you can rename or move a file with FCP open, and it will automatically relink itself) so when you switch to FCP, its connected to the copy now.
Which makes me wonder what would happen when you disable that setting in FCP.
