Each of the videos, stills, and the comic book page ("template") itself are separate layers. They can all be linked and animated together, and each element can also be animated separately.

You can swap out one comic book page for another while it's off-screen and the video is full-screen.
I'm guessing from your terminology that you're not very experienced with After Effects. This will all get a lot easier if you review some of the links in Todd's blog post. You won't need to learn all that much about AE in order to achieve the effect you're asking about.
