"- Using an intermediate codec instead of m2t will speed things up when working with the footages in AE, is this correct? "
Yup.

[Tung Bui]
"I don't have Cineform but I do have ProCoder and will the Canopus HQ codec work well as an intermediate codec for me? "
Sorry, I'm clueless: I'm a Mac guy.

[Tung Bui]
"I read that Canopus HQ has higher color depth than m2t, how exactly will this affect the quality of my final rendered images, "
It won't really have much of an effect at all. The colors you start with are the colors you have to work with. Converting footage to a codec with greater color depth doesn't give you any more colors.
