First thing: DON'T EXPORT. Render using the Render Queue. You can read all about it in AE Help.

You can't use DVCPro 50 -- you'll have to use a codec that supports Alpha Channels. Use the Animation codec set to best quality, RGB+Alpha, Millions of Colors +, with a Straight (i.e. NOT Premultiplied) Alpha Channel. You set that up in the Render Queue's Output Module.
