When you import PSD to FCP it comes in as a sequence, that's what your "separate timeline' is all about. Jpgs cannot hold a transparency channel (only RGB) so there will be no alpha (RGBA) and it will show either a white or black bkgrnd. You should be using AE for your graphics animation, FCP is clunky.
