Echo when compressing to f4v

I'm using Adobe Media Encoder from CS4. When compressing to f4v using vp6 I'm getting a slight echo that sounds gross. This echo persists when I up the bit rates to unreasonably high values, choose mono or stereo, and choose 44khz sample rate. When I compress to flv with the same values the audio sounds great. Any ideas what might be happening and how to resolve it?
