Not sure what sort of audience you are aiming at but you could start with say the 'HD_720p' preset under the MPEG-4 (.mp4) Format settings.

You have a choice of CODEC, Apple AVC or Sorenson AVC Pro

There's nothing specific relating to Flash / H.264, simply put, the new Flash player will playback H.264 video. You do not need to encode H.264 files 'into Flash', as it were.
