If you have Open GL enabled for rendering, disable it. There are a lot of effects that Open GL simply won't do. This may not be the cure, but it's a common reason for AE render goofiness.

In fact, the guys at Adobe turn off Open GL for rendering, which should give you a clue about its usefulness.
