The best way to get your edited footage from Fcp to After effects is probably Automatic Duck.

You can find a free alternative here:
http://www.popcornisland.com/after-effects/final-cut-2-after-effects/
this is a very useful tool to translate the xml exported by final cut into an after-effects-friendly java language.
Not as powerful as Automatic Duck but it is free.
For the wire removal thing, you can just split your footage at the frame you need and apply the effect just on that frame.
