One of the issues with AE's motion tracker is that it's fairly difficult to refine once you have tracking results in hand. If you're doing a complex 4 corner track in AE, sometimes it is easier to track each corner using separate trackers and then tie them all together for the 4 corner pin with expressions. That way if one corner goes nuts on you but the other three are fine you refine your data a whole lot more directly.
If you're using CS4, I'd highly recommend trying out Mocha AE. It eats projects like this for lunch.
