FCP is a liitle bit of pussy whenever it comes to file formats and settings.
For instance, if you work with an Uncompressed 8 Bit easy setup in FC your render output codec in AE should be the same. Long Story short: alsways use native FC codecs.

good to check: if you work with interlaced footage in FC and you render out motion graphics from AE, take a look in the render settings, usually default is set to "best", sometimes, but just sometimes you also may check "field rendering"(default is off), it comes in handy whenever you're using interlaced video together with animation.
inportant is to know interpreting interlaced footage fields OFF before you start compositing in AE.

and by the way, rendering you work completely in FC ist a good way to go, also canvas/viewer in FC set to any percentage than 100% wil degrade your preview - means, having a control monitor TV for previewing is crucial for video editing, otherwise you'll never have control over your final output.
