It should make a big difference. If you still have the old footage and the old After Effects project, you may be able to use the Replace Footage command, which will substitute the new footage in the comp. Your existing Keylight settings may work.
You may not have to create and AVI with no compression. If there is such a thing as a lossless codec in windows, you could use it to reduce the file size. I don't know if one exists because I work on a Mac.
If that camera of yours is capable of shooting DV rather than MPEG, use it. It will be better than MPEG, but I still wouldn't expect miracles when trying to pull a good chroma key from either type of footage
