Missing and trailing pixels

Hi everyone. I'm hoping someone could help me figure out why these images are "breaking up" when played from the timeline. They are mov files captured in FCP 5.1.4 and then exported into After Effects 6.0 using Quicktime conversion.

The clip plays smoothly without loss from the project window but when played from the timeline pixelation occurs. Also, when exported back into FCP the image trails and appears pixelated. If anyone can help it would be greatly appreciated! Thanks in advance.
