Kind of a blurry description of what you're doing... Here's how it works for sure:
Method 1: Animate with puppet tool your shape, link the layer to a Null and change/animate position and size by changing that Null.
Method 2: Precompose the layer you need to apply Puppet tool to. Open that precomp, apply in it Puppet Tool, go back to main comp and animate position/size of the precomp layer.
