Never mind, I figured this one out.

What I did is go to my spry menu and added my http://www.mywebsite.com/SpryMenu to the href and script source tags.

Then I had to change all my links to http://www.mywebsite.com/mypage.php

Seems to be working perfectly and looks like that turns out to be the best solution.
