Oh I see. Sorry I did misunderstand your original post, I thought it was content.
When you right click a layer and select it's alignment properties I assume that's also for content and would be no use to you?

I'm not sure what to suggest in terms of center aligning the layer.

To me, it seems strange that different browsers are placing your layer in different positions.
Which browsers are you using to view the page?
Are you using the different browsers on the same computer?
