Not an ideal situation, but I think you can import your flv into a flash file (Import > Video). From there I'm pretty sure you can use File > Export > Video and choose a format for flash. I would probably go with an uncompressed quicktime. Make sure you explore all the export settings so you can get the right dimensions and best quality. I don't have flash in front of me so i can't test this, but I think i'd done this before with CS3.

Obviously you'll have quality loss, especially since you are compressing a compressed flv, but it sounds like your options are limited.
