The speed of your processor / disk I/O system is clearly the problem. I would try a clean disk and see if the dropped frames problem is reduced or eliminated, as the disk I/O speed drops as the disk fills up (and data is written to the slower parts of the drive). 4GB is plenty of RAM.

Also, I don't think ProRes works well on the G5. Check the Apple website, but I think you need one of the new Intel-based processor systems for good ProRes performance.
