Yes, GB can record stereo tracks from a stereo source. How are you interfacing your drum machine with the Mac? The track you are recording to in GB needs to be set to stereo for it's input which will be looking for a left and a right line in.
Do you have a digital audio interface or are you just plugging into some analogue audio input on your computer? If you have an interface (I use an M-Audio 410 firewire interface) you would need to put the left channel into one input line and the right channel into the other, then in GB set the source to be two channels ( the two you are using on the interface for left and right)
