Surround Workflow Question

I recentlty added Audition 3.0 to my workflow.
We got Audition to take our short films and do a 5.1 mix. I see how to do the surround encoding - but I dont truly understand the workflow- For example - I have a 10 min short - it has a war scene in it. I want to have a helicopter fly overhead - I want it sound to originate from the center speaker and travel around to the rear speakers. I know how to create that using the surround encoder - but I don't know if that is where I am suppose to do that or should it be done from the Multitrack pane. It just seams to me that given a more complicated short the surround encoder would get to congested if every track shows up.
If some one could please point me in the right direction as to the proper workflow when trying to to the master mix for a film project.
