I'm not sure why Compressor is having issues with the files, but I can assure you that contacting Marcus Van Bavel at DVFilmaker will result in instant gratification, or near instant. His customer service is legendary.
I've had good success with his tools and HDV content, but it's also been a while. Haven't tried anything in FCS2 yet.
