How did you create the elements for your DVD?
What are the specs you used to create the problem audio? The audio that is working correctly? AC3 or aiff?

If your audio isn't AC3 I would suggest doing so. Use a bit rate of 192kbps.

Simulate your DVD/Build it to your desktop/Open build(Video_TS folder) in the Mac DVD player app.
How does it play there?
What you see here should be exactly how your burned DVD should play.

If you are still having problems I would recreate the video & audio elements for the problem video. Make sure you name the new file something different(maybe just add an underscore) as DSP has problems recognizing new files that are name the same as the old one.
