Only thing i can think of it weather or not the GOP is closed. You set this in compressor or dvdsp depending where you are doing your encoding.

In the end you really cannot fix things that just don't work on a pc DVD software. If you can skip chapters and ff/rw there is nothing else you can. DVD on a windows system is a crap shoot.
