Hi Eric,
I have run into this issue but notbecause of MP (I use MP as well for some stuff.) Are you making the markers on the clip in FCP or are you making them on the actual timeline? You must make the markers on the timeline itself not the clip and make sure that when you create the marker you hit 'm' again and set it to "chapter mark". If all of that was done I did discover a work around. In FCP add a 1 second black slug at the very end of your video in the timeline. Then delete the main video with the black slug in the same position. This will leave a gap with the slug sitting where you video would normally end. Then export the timeline as a Quicktime Reference file (not self-contained). Should take about 30 seconds. Bring that QT file into DVDSP and place it into the track. This will create your markers. Delete the clip (markers will remain). Place your MPEG2 file in the track and BAM there ya go.
