Compression markers - Timeline or Clip

Does it matter if you put compression markers on the timeline or in the clip itself? I'm having a WORLD of problems compressing something. The program is 1 hr 40 minutes and every time I run it through compressor I get new problems - mostly they look like bit rate things (sections where I get blocky, pulses) - but they keep popping up in different places. It's insane.

Also - I tried lowering the Max bit rate and things actually seemed to get worse. Does that make sense?
