If I am understanding you correctly then yes I recently had to fix this issue myself. I was using a video file with a black background in my menu but the background appeared grey even after burning. But when I played it as a track it was true black.

This caused a weird shift in colors if I put a dissolve in to transition from menu to video.

I suggest you check this:

DVD studio pro - Preferences - General

The back ground color will probably be set to Black which is good for what I wanted.

then toggle over to the "menu" tab within preferences.

The "video Background Color" in mine wasn't set to black at all, it was a shade of Grey. And it seems like that is the preset for the menu's video background color.

If you set those two colors to be the same, I'm pretty sure you won't have a color shift anymore. It worked for me anyway.
