Are you working in PAL? It is quite common for PAL jobs, and the audio is not going out of sync, even though the time line shows it as being shorter than the video. It has to do with the fact that Dolby Digital (as a compression process) always assumes 30 fps (not 29.97; 24 or 25 fps). Hardware encoder from Dolby Labs may insert frame rate metadata and time-code, but most software encoders do not apply it.
