Yes, if you can maintain the codec something was shot in, by all means go that way, ...and use the best codec you can for rendering out. Usually shots have been loaded into some form of editing application and trimmed prior to being composited in Shake, in which case using uncompressed codecs for these small clips is not so much of an issue in regards to file size as the clips will usually be a few seconds at max (the main thing is to not re-compress if at all possible).
