Basically it sounds like you are writing over the file that Final Cut is sending to Shake and this is why its not sourcing it back. The send to Shake command in FCP is a little misleading because it's not as integrated as Motion. You need to render out a new QT from Shake and then import it back into the FCP sequence. I would suggest as a normal workflow that you do all of your editing first and then FX. The red node means there is a problem loading the file in node, think of it like a missing assest prompt in FCP. Start with these leads I'm giving you and see what you can find in the manual. If you haven't already I would suggest doing the Shake tutorials and check out FX PHD, that's how I learned Shake.
