I think I understand...
Let me first say - if you export a file that has an alpha channel and you want to retain that channel embedded in the clip you need to use Animation codec with Millions of Colors + depth. The little + sign is the alpha channel.
This way you don't have to export a separate luma channel. HOWEVER (and this is where I have to beg ignorance...) I do believe that this becomes a pre-multiplyed black alpha and MIGHT be an issue if you need to have straight alpha.
Then, you'd have to set up two file out nodes (again, I believe) and export twice.
Someone help? Or do I have a handle on it?
