It's doing exactly what you asked it to. The audio you were using was coming from those video files. FC captures audio and video together in a single MOV file. So when you ask for one part, its giving you the entire thing.
If you want to keep it totally separate you can go to each clip (I haven't had luck lately in doing a select-all) and right click and at the bottom of the context menu select "replace with independent audiofile project." (Don't quote me, it's early and I don't have the system in front of me. This will force STP to create a new stap file, audio only, and save it in the Media directory associated with the project. I've done that for some large projects that had rather large ProRes 422 HD files from HDCAM.

Non-linear: all the time and nothing but.
