I'm just a newbie in STP, but check to see if the audio sample rates are identical. They should be at 48kHz.

If they are, then try this: Make a duplicate of your edited sequence and label that as "audio only".

Delete all the video tracks. Keep just the audio tracks. Send that to STP, then back to FCP as you normally would. See if that maintains sync.
