Markers in STP are track time markers and do not get saved with the .aif file, only with the stmp file. If you want to make the markers attach to the .aif file. open the file in Final Cut Pro and set markers in the timeline. When you export, make sure to export for Soundtrack and set the markers to scoring markers.
