When I shoot Time lapse photography, I often use "auto-iris..." this is just about the ONLY time I do it! (that is unless I'm shooting traffic at a proximity where a while vehicle will cause the iris to stop down quickly...)
It's tricky... the iris thing is VERY hard to adjust manually in a TL. I've had good luck with the iris...
Depending on the camera you are using, you'll also notice that you may need to do a "few" clips and melt them together in post a bit... Why? You will undoubtedly need to lessen the neutral density filters you are using in the daylight to shoot dusk and evening shots. Plus, once it gets dark... I like to crank up the frame accumulation so that the headlights and such STREAK! It's cool, try it! ALSO, you may want to make things move faster in daylight or evening light, so if you "break up the TL into several clips..." you can then CHANGE the interval you are using too! Some times, I like to make the clouds fly by at a 25-20 second interval... then when I have 5 seconds, I'll use a 5 second interval to slow down how fast they are moving, and finally I'll go to a 1 second interval (kind of like a speed ramp! But shot that way!)... but I make my TLs in several small clips and then just use a dissolve between the clips in post. It works great.
